I thought Jedi used natural kyber crystals because part of the initiation trials of becoming a Jedi was constructing their first light saber and obtaining the crystals necessary to build one. Natural kyber crystals have the blue and green glow.

Sith initiation trials were different. They killed their master. The symbolism of obtaining natural kyber crystals was meaningless so they used synthetic crystals. The synthetic crystals glow red.

Depends on where in history you are in the expanded universe. I don't recall ever reading about synthetic crystals until talk of them began popping up on the internet. Synthetic crystals could be easily augmented and manipulated and in the Sith's minds they created a superior and stronger weapon.

The Clone Wars is still canon and so is Rebels, so your theories about the crystals are wrong. The young padawans did go into a cave to get the crystals during a ritual. And the crystals are found in several locations, as seen in both The Clone Wars and Rebels.
